I haven't beaten Spirit Tracks yet, so this could be flawed. Possible, though minor, spoilers, sooo.... Zelda from ST is the descendant of WW/PH Zelda (this is canon) and WW/PH Link (my theory). The Link from ST is the descendant of Aryll, which is why he looks like the Hero of Winds. The fact that Zelda is a descendant of the Hero explains why she is actually actively involved in the plot, and not sitting around waiting to be rescued. |

Basically, all the Links are actually one person. This theory involves timetravel and amnesia. I'll expand on this later.
