2- Your game got glitched and you'll have to restart.

What Year are into right now anyways?
Like what DD said, only things that a tool can go to is at the chest, your inventory, or at Saibara. Maybe your game got glitched. Why not try "restarting" a new game but not saving it and see if you get all the tools?
Sucks that your game got ruined because of the mysterious disappearance of your tools. All I can think of are naked aliens who easily get turned on with Harvesting Tools abducted your watering can and pole.

Wait! If you can find the Hoe and Hammer, go into the Winter Mine and get the Cursed tools. If you have all tools at Lv5, they'll appear and for some reason, once you get the Blessed/Mythic version of a tool, a curse replica returns to the Mine!

In short, as soon as you get a Cursed Tool to become Blessed, the Cursed version appears in the Lake Mine again.
